After Eugene pushes the raft in the water, Crystal uses a oar, but when Lucinds joins in her quest the second oar suddenly appears. After the leopard seal makes a hole in the raft and the Princesses jumped off of it, both oars disappeared.
Eugene has ski poles on his hands when he and Princess Crystal is skiing down Mount Gigantic, but after they crash landed in the "human place", they were gone.
Eugene has his eyes covered by a fallen book. When Crystal picks up the book, the illustrations change when she closes it.
When Eugene & Crystal starts to fall off Mount Gigantic, he has the soaring suit on with the feathers wearing out. During the fall, he doesn't get the suit on, although the feathers and branches is flying since his suit is completely wore out.
When Santa puts his hat on Lucinda, the hair passes through it. In the following scenes, her hair is gone. When Agonysia pulls his hat away from Lucinda, her hair reappears.

Factual errors

When Crystal said to Eugene "We're swimmers, not fliers!", it refers in real life that every penguin swims in the water. In this movie, the only penguins that can swim is Lucinda and her Wing Maidens.
After the Terribly Deep Thinkers exits the palace, Mortmottimes asks Agonysia "What's for lunch?". In real life, penguin eat fish, their favorite food, even in underwater. In this movie, we see no penguin of Royal Rookery Rock enjoying fish.
In the opening scene, Queen Penelope is seen standing up while she laying the two eggs. In real life during the hatching season, the male penguins lay their eggs in-between the eggs, while the female, pretty much, does anything else.

Revealing mistakes

At one point, most notably the house scene, the hairs of Crystal and Lucinda crossover before separating, due to one of the shots is in a Low-Fi quality.
When Lucinda gets up from the snow, her hair passes through it.
Princess Crystal looks up in night-sky (December 24th/25th). But in her Penguin POV, the clouds wipes in a gradient from the right. When she looks up again, the clouds has returned to normal.
When viewed in Widescreen, when Eugene talks about his attempt to "turn back the clock", he is superimposed in the background of the next shot. After he says it, the character is replaced with two flying birds to be involved around the next two shots.
The clocks in the tower have their times misaligned with the cities each coast time zones.

Miscellaneous

In the 16:9 ratio, it made a rendering error on one of the shots. On the scanning shot of the kids (Kate, Marcus, Mimi, Emma and William) in the court scene, the transparent purple-black rectangle with the three-and-a-half circles at the bottom appears on the near-bottom-right side for a couple frames in the middle of the shot, and reappears (on the far-bottom-right side) when the camera stops scanning.
On the 2004 U.S. DVD release, when Agonysia says "Good-bye." to Lucinda the captioning says it is Lucy who DOESN'T say this phrase.

Audio/visual unsynchronised

When Crystal, Lucinda and Pup exits Max Elfman's igloo during the chase, Pup's barking is heard but his mouth wasn't.
While Capn' Cragg is reading "The Book of Santa Claus", his mouth wasn't moving while he examines.
When Crystal, Lucinda and Pup heads to someone's home at the beginning of one scene in a overhead shot, Pups barking is heard followed by Crystal saying to Pup "Come on.", but their mouths wasn't moving.
When Lucinda asks to Max's pig and tells to Crystal in one shot of the house scene, her lip-syncing is slightly off.
When Crystal tells to Max Elfman about "not fooling anyone", her mouth is choppy and doesn't match up.

Plot holes

The abandoned "Human Place" is discovered by Princess Crystal and her friend Eugene in the penguin-populated island kingdom of Royal Rookery Rock, but why the "Human Place" gets abandoned before the story begins? It, maybe, left by the explorers of the South Pole before the formation of the kingdom.
After Eugene puts down "The Book of Santa Claus" during the courtroom scene, it stays here until the scene ends. When Capn' Cragg chooses the particular book, why the book itself got end up in Capn' Cragg's quarters in the "Blubber Belly" from the courtroom scene? Maybe the Terribly Deep Thinkers the book away from Eugene overnight and captured by the Pirates.
The Pirates of the "Blubber Belly" uses the cannon from the ship to destroy the invisible walls and the gates, that is visible only to "true believers". The Pirates should have recite the poem from "The Book of Santa Claus", just like the Princesses did a little earlier.
It is unknown how Santa Claus learns the mastery of the material arts in his city.

Character error

At the beginning of Max Elfman's house scene, his pig wasn't here, but he suddenly appears when Crystal, Lucinda and Pup approaches to him.
When viewed in Widescreen, Philip can be seen, blinking, behind Mortmottimes. When viewed in full screen, he can't be seen due to screen focusing on Mortmottimes and Agonysia.
When viewed in Widescreen, Philip can be seen, giving a wow impression, in the crowd at the ending of the "Terribly Deep Thinkers Song" sequence. When viewed in full screen, he can't be seen due to cropping.
After Pup the Seal leads the Royal Rookery Rock crowd to the Cave of Profundity where Princess Crystal & Lucinda is, he abruptly disappeared for the rest of the movie's duration.
When the Polar Bear falls into the ice water, he abruptly disappeared into the water though he defeated by Crystal's successful attempt of the "Triple Lutz".
