Mitchell, a soldier of war, loses his arm in battle and is rejuvenated with another one by Jonathan Irons (Kevin Spacey), the owner of Atlas, a private military practice used to wipe out threats uncontrollable threats that the normal Army or Military can't control. In the near future, Jack Mitchell loses a friend and his arm, then a man who controls the biggest warfare complex in the world offers him a second chance, but when a terrorist is on the loose and conspiracies start to pop up it's up to Mitchell and his comrades to save the world from total domination.

In the far future of 2054, two friends, Jack Mitchell and William Irons have enlisted for the U.S Marine Corps. They are dispatched into Seoul to repel a North Korean invasion, they are assigned to Badger Squad under Sergeant Cormack. Badger Squad is directed to a Marines demolition team under orders to destroy an enemy aerial weapon, en route they encounter U.S allied mercenaries, Atlas PMC, run by Will's father, Jonathan Irons. Badger arrives at the demo team's location only to find they've been killed, Mitchell and Will volunteer to finish their mission. Will plants the explosive in a hatch which shuts on his arm, trapping him, he lets himself be killed in the blast as the craft ascends and a large piece of shrapnel severs Mitchell's left arm, Cormack drags him from the explosion site.

Six-thousand American have died in winning the Second Korean War, Mitchell is discharged due to his injury and attends Will's funeral, Jonathan Irons is there, he became estranged from Will over ideals, he offers Mitchell a job at Atlas. Mitchell accepts and by 2055 is fitted with a cybernetic arm which malfunctions during a virtual reality exercise, Mitchell is taken to get the arm and fixed, then a quick test on the combat courses with fellow Atlas mercenaries Gideon, Ilona and Joker, Mitchell runs through the exercise again to better results and Irons personally congratulates him.

Three months later in Lagos, Nigeria, the Prime Minister, Samuel Abidoyo is taken hostage, the enemy is the KVA, an anti-western, anti-technology terrorist organization. Atlas is deployed to rescue hostages and eliminate the KVA leader, Joseph "Hades" Chkheidze, a Chechnyan. The Prime Minister is rescued, yet the KVA have fled with a hostage, a technologist, Gideon and Mitchell pursue the hostage vehicle and rescue him, then he is taken to Atlas HQ directly under Irons orders.

The KVA launch a combined attack on nuclear plants all over the world, an Atlas emergency-response team is sent to a plant in Seattle, Gideon is unable to stop the reactor going critical and Atlas is evacuated, the plant and many others detonate, causing a total of 50,000 dead globally.

2059, Atlas came to immediate rescue of all locations harmed by the meltdown and are now the largest corporation in the world. Mitchell is one of Atlas top operatives and is sent with Gideon and Joker to the Detroit ruins to apprehend KVA scientist Dr. Pierre Danois. The three mercenaries walk into a KVA ambush when cloaked uniformed soldiers save them and cover their escape, Dr. Danois is taken to Atlas HQ where Ilona interrogates him for the whereabouts of Hades, he's hiding in Santorini, Greece.

Ilona and Mitchell observe Hades in a meeting with an armed drone and snipe him, Atlas enter the room and find he was a body double fitted with explosives which detonate. Ilona and Mitchell chase after the real Hades, shooting out his escape vehicle and Mitchell slashes his throat in close-quarters, before he dies he utters the words "Irons knows" and hands over a USB.

Atlas are now declared heroes for the assassination of a war criminal and Irons is attending a news interview in the New Baghdad headquarters, Ilona takes Gideon and Mitchell aside to show them the contents of the USB. It's a recording of Irons with technologist rescued from the KVA in Lagos, he told Irons of the KVA intentions to cause worldwide nuclear meltdowns, Irons killed him, so that they would happen and Atlas could swoop in to play saviors.

Atlas troops appear with Irons and hold them prisoner, Gideon plays along with Irons and leaves with him. An anonymous call to Mitchell helps him and Ilona escape the city, said helpers are the same cloaked soldiers from Detroit, lead by Cormack, now a Major, the group are a U.S-led multinational team, Sentinel Task Force, they were investigating the KVA, yet suspicion was directed to Atlas given their sudden rise to power.

It's now January of 2060, Mitchell and Ilona have defected to Sentinel, they are deployed to Iron's estate in Bangkok where a high-level meeting is occurring, they are to gather intel on an Atlas project: Manticore. Manticore is a biological weapon designed to target genomes, specifically, anyone not in the Atlas database, giving them first strike capabilities. A batch is loaded onto a plane which is tagged with a tracker, the projected flight path is Rio Gallegos Airport in Argentina, Mitchell and Cormack sabotage the plane mid-flight over Antarctica.

In the attempt to recover Manticore, Atlas troops and Gideon capture Mitchell, Cormack and Ilona, Gideon calls for evacuation and shoots the Atlas guards. Now having changed sides, Gideon discloses the location of Manticore development labs in Bulgaria, he and Mitchell destroy the lab.

A month later, Irons is made a member of the United Nations, in his inauguration speech he reveals the existence of Manticore and his intention to replace the bureaucratically divided nations with Atlas, to a shocked reaction. His first move is invading the U.S directly and destroying the 3rd fleet, Sentinel rushes to San Francisco where a van loaded with demolition drones destroy the Golden Gate Bridge. Sentinel takes control of a U.S Navy carrier and sink Atlas ships, delaying the invasion.

By January of 2061, the whole world has declared war on Atlas and Irons, the U.S military launches an attack on the New Baghdad headquarters which is halted by a massive deployment of Manticore gas, Mitchell, Gideon and Ilona are spared due to their genomes still being in the Atlas database, yet they are taken prisoner to an Atlas camp with a captured Cormack.

Irons shoots Cormack in the gut and breaks Mitchell's mechanical arm for defecting, Ilona and Gideon steal guards weapons and all four escape, they discover Atlas is preparing Manticore loaded missile launches on military bases across the world. They escape, but Cormack dies from his wounds.

Gideon and Mitchell commandeer Atlas mechs and engage a final assault on Atlas headquarters, destroying a missile as it's about to launch, the explosion breaks their mech and wounds Mitchell. They find Irons whom remotely deactivates their exo-skeleton suits leaving unable to move, Mitchell breaks free from his and chases Irons with only a knife as Sentinel bombards the building. Mitchell tackles Irons sending him over a balcony, he clings to Mitchell's prosthetic arm, Mitchell detaches it sending Irons plummeting below. Gideon carries Mitchell out of the building, Mitchell narrates that Irons may be dead but Atlas is still alive and their battle will continue.
