Anachronisms
The US Navy did not allow women to serve on submarines until 2012.
When the Navy personnel track the shark, they say the SR-71s aren't picking up any traces of it. The SR-71 was decommissioned in 1998.
The battleship shown is the USS Missouri, with BB-63 clearly displayed on the bow. The Missouri was decommissioned in 1992.
At 29:40 the "Destroyer" (a battleship) is shown in moderate seas (with waves), when the shark is attacking, the sea has calmed, and the ship is shown without a wake at the bow.
In each subsequent closeup of the ship - waves, from farther out - no waves, no wake.
At 44:55 the radar operator states the Black Bird is descending to elevation 6-5-0 (650 ft.)
At 45:12 Fernando (Allan?) says the plane is "about a hundred feet off the deck."
In this universe, on this planet, "the deck" is the surface of the ocean and is what all elevations are calibrated to. (mean height of ocean)
Character error
Lamar's Irish accent comes and goes throughout the movie.
Sanders says it was a good thing the video tape was sent to his house. The video was delivered on DVD, not tape.
The Japanese submarine appears to be manned by Japanese natives, but they only speak English. None of them even have an accent.
Takeo (Japanese) speaks with a British accent when introduced in the movie at 15:35.
Continuity
When the giant shark first attacks the plane in the air, it's a Boeing 747-400, with 4 engines. When the plane is in the water, it has 2 engines.
In the opening scene, when Emma controls the submarine, the nails on her right hand are bare. When her hands press some control buttons, she has black polish on all of her fingernails.
When the shark and octopus attack each other for the first time, the shark bites off one of the the octopus' tentacles to break free from its grasp. In later scenes, the octopus has all tentacles intact.
The jet fighter scene starts with an F-15 that turns into an F-18. When it is destroyed, it's an F-22, but when the debris falls toward the screen the cockpit resembles an SR-71.
During the video conference after the Golden Gate Bridge is destroyed, the man on the right side of the screen, with his back to the screen, suddenly flips around, then back again, in a split second.
After Debbie Gibson wakes up in the chemistry lab, the Styrofoam cup jumps from her right hand to her left hand.
In the first scene where Gibson pilots the sub, her right hand on the wheel shows no nail polish. Every close up of her left hand shows black nail polish.
Factual errors
A group of hammerhead sharks swim near the Arctic. Hammerheads only swim in warm waters.
The Typhoon is a Russian sub, not a Japanese sub.
Lamar is Irish; he would never be allowed to serve on a US nuclear submarine.
The lever that the helicopter pilot pulls at the beginning to "deploy the LFAS" is actually a rotor brake, designed to slow and stop the rotor system from turning.
The pilot flying the reconnaissance mission is addressed as "Colonel." Superior officers do not fly fighter jets, except in rare circumstances.
When the Megalodon is first spotted approaching the Battleship, the Captain calls for "Battle Stations". All US warships use the term "General Quarters" to signal the crew to prepare for battle.
The Japanese army wears US camouflage uniforms and (obviously) plastic "airsoft" M16 rifles. The modern Japanese military has its own indigenous camouflage uniform and battle rifle. Japanese soldiers "at arms" wear either duty hats or helmets.
At 1:01:22 - SR-71's do not carry sonar equipment to track underwater targets.

An early scene shows stock footage of a ship, labeled a U.S. Navy destroyer, attacking the shark. It's actually an Iowa class battleship. The U.S. Navy no longer has battleships in active service.
Submarines don't have that much space inside.
Revealing mistakes
The helicopter pilot's helmet has no microphone. Even with extensive soundproofing, a helicopter makes too much noise for an occupant to be heard over the intercom or radio without a mic.
The Megalodon attacks the starboard side of the Iowa Class battleship at impossible speeds. However, the ship fires its main guns (a digital effect) while aiming straight ahead. The guns are not aimed at the threat, and they don't recoil or show any of the blast effects of a main gun firing.
Debbie Gibson's flashback includes 2 shots with Dr. Seiji Shimada and two guards. One guard interacts with a completely green screen.
The Japanese oil rig in the early octopus attack is labeled 'Kobayshi Subsea Drilling Platform'. There is no way to pronounce Kobayshi in Japanese; they likely meant 'Kobayashi'.
Several special effects shots are used multiple times. Many earlier shots are used again in reverse.
