The aliens seen in the FBI lineup are Marvin the Martian, Gort (from The Day the Earth Stood Still (1951)), Chewbacca, ALF and either Kang or Kodos. Producer Mike Reiss jokingly referred to the scene as the "most illegal shot" in the history of the show.

When Mulder and Scully flash their badges at Homer the first time, Mulder's wallet has a picture of him posing in a Speedo. This is a direct reference to the scene in "Dwane Barry" in which Mulder is seen wearing this speedo and that became in an internal joke in the fandom and between the members of The X Files, particularly Gillian Anderson.

When Mulder tells Scully that the gun and drug smuggling case she is investigating is not an FBI concern, he is right. Gun and drug smuggling investigations fall under ATF and DEA jurisdiction.
