The Fire Dragon that attaches itself to the rocket ship in the finale keeps disappearing randomly, at times even within a single shot.
When King Ghidorah approaches the assembled monsters, it changes from a shot showing small-scale puppets to the actual monster suits, and suddenly Minilla appears behind Godzilla.
Miscellaneous
When the reporter announces that Baragon is attacking Paris, it is actually Gorosaurus. The Baragon suit was loaned out to Tsubaraya Productions for use on one of their television series and wasn't returned in time for filming.
Even though about 40 years have passed since the previous movie, Godzilla's son Minilla still looks exactly the same as before and he still has trouble breathing atomic rays. While one can argue that maybe monsters age slower, in his debut film Minilla grew from a infant into a much larger child under a very short time.
When King Ghidorah drops Anguirus to the ground, dust starts rising up before he touches down.
Plot holes
The Kilaaks exist in a temperature of at least 7,000 degrees. But several humans captured by the Kilaaks from Monsterland are in both Kilaak bases on Earth and the Moon. They should have been incinerated.
Revealing mistakes
Obvious "seams" running down the "sky" in many shots, revealing where the sections of the painted backdrop meet.
When Ghidorah fires his rays at Rodan and Mothra, Mothra is knocked into the air by the ensuing explosions, then stops in the air for a moment, and suddenly continues flying up again.
It is evident that the monsters are small puppets in shots that show them from afar, since they barely move and some look a tad different from the suits used in the rest of the shots. In the movie's second-to-last shot in particular, the Minilla puppet is stuck with its mouth agape.
The strings holding up Ghidorah's necks can be seen in a couple of shots.
From certain angles, you can see that one of the rods supporting Ghidorah's wings is detached from the material the wing's skin is made out of.
When Anguirus is shown reacting to Ghidorah's arrival at the end, part of one of the trees in the background to Anguirus' right falls of without anything touching it.
The holes in the neck of the Anguirus suit can clearly be seen.
When Anguirus lets go of Ghidorah's neck and drops to the ground, dust starts rising up before he touches down.
When Godzilla attacks Tokyo and is being shelled, a building is hit and its side blown off. Windows warp, but remain in place, revealing they were plastic.
