When Roger goes to see Garland for the first time Garland pours him a coffee into a square cream colored mug. When they are in the next room he is now drinking from a round green mug.
Before Ferris offers Nizar the orange, the passenger window is half-way up. After Nizar refuses, the window is all the way up, and in the next shot, it is back to being half-way again.

Factual errors

Ferris gives the girl that is selling flowers some coins but Iraqi currency does not include coins.
In the kidnapping scene of Omar Sadiki all the cars license plates say Saudi Arabia in Arabic, but they say Jordan.
When Ferris meets Holiday at the embassy they together wrongly use the Islamic term "takfir" for deceiving or lying to a non-Muslim. The correct Islamic term should be "taqiyya" which could be used for such purposes and circumstances. Takfir is used among Muslims for the accusation of apostasy which is a grave crime in Islamic law.

Incorrectly regarded as goofs

The helicopters are not US military. However, they are rescuing CIA agents and not uniformed military personnel. Unmarked non-standard helicopters may have been deliberately used to obscure the identity of the nation conducting the operation.

Revealing mistakes

Ferris is fluent in Arabic, and seems versed in Arab culture. And yet, he seems genuinely surprised when Aisha tells him that he should meet her family if he wishes to see her socially. This would be quite standard in any conservative Arab family.
After bomb explosion in Amsterdam police cars arrive with the letters "Police" on them. These police cars are not used in the Netherlands. They have other cars with totally different color marks and the letters "Politie" on them.
As the tactical response squad prepares to storm the bomb makers' flat in "Manchester, England" blurry but visible public notice markings from the Baltimore (Maryland, USA) urban housing authorities are seen on plywood covering abandoned row houses doors. The distinctive stenciled spray-painted messages in half-foot-high red lettering typically says "NO TRESPASSING / PRIVATE PROPERTY / IN CASE OF / EMERGENCY CONTACT /" and then a Baltimore-area phone number.
During the early scenes set in Manchester many cars have had their registration plates removed to avoid giving away the location as the US rather than the UK. However the shape of the gap left by the missing plates as well as the pattern of the screws indicates that the plates removed were the much squarer US plates than their standard, more rectangular, UK counterparts.
On the CNN footage of the Manchester bombing, a U.S. Pierce fire truck can be seen in the background.

Audio/visual unsynchronised

When the cars turn off the desert road when meeting "the man on the bicycle" you hear the tyres squealing despite it being a dirt road.

Crew or equipment visible

When Ferris is in the safe house in the first part of the movie, his partner takes something out of the car, and the hand of the cameraman is clearly visible in a reflection on the side door of the car.
(at around 37 mins) As Ferris is leaving Aisha's apartment, there is the slightest reflection of a crew member sitting in a chair with a black cap observing the scene. It is just visible after Ferris' reflection leaves the picture frame and he walks out the door while the light outside hits it.

Errors in geography

Almost every time Hoffman and Ferris are on the phone with each other, there is a bright daylight in the background of both, although there is 8 to 9 hours difference between Hoffman's location (Langley) and Ferris' location (various places in the Middle East).
The area around Balad, Iraq is flat, not mountainous.
Most of the scenes set in Amman, Jordan were filmed in Morocco, and almost nothing has been done to hide that. The typical street patterns of Casablanca and Rabat are obvious; Amman has a completely different layout. Amman is famous for its steep hills, yet many filming locations are largely flat. Lastly, Amman is predominantly a modern city built from the mid 20th century onward, with wide paved streets, tall concrete buildings, and indoor shops. There are few of the dirt streets, ramshackle clay brick buildings, open-air pedestrian markets, and narrow medieval alleyways that seem common in the film.
The film makers have gone to great lengths to import Dutch EMT and firefighter costumes for the Noordermarkt, Amsterdam scene. Unfortunately, they haven't done the same for the fire trucks and ambulances. They don't even slightly resemble the vehicles actually used in The Netherlands, but seem to be American.
When Ferris and Hani meet on his return to Jordan, in a private lounge supposedly at the Amman airport, the frosted glass doors clearly have the logo and initials of ONDA, the Moroccan Airports Authority.

Character error

Rabies injections are no longer administered via the abdominal wall but instead half the initial dose is injected into the region of the bite, with the remainder of the initial dose being injected intramuscularly away from the bite, typically the upper arm. Booster injections are given 3, 6, 14 and 28 days after exposure to the rabies virus, not just every week for a month. However, given that the hospital Ferris goes to is apparently not hugely modern, it is entirely possible that the staff there are not aware of the newer procedure and thus this may be a deliberate character error rather than a script mistake.
When Ferris gets Garland to write an e-mail from Sadiki's fake e-mail address to get Al-Saleem's attention, he starts out by saying: "In the name of God, no (you know what), strike that - In the name of God, the merciful...". But when we see Garland's writing on the screen, he hasn't added "the merciful" to his text.
