Manuel holds a struggling Harvey from behind by the neck of Harvey's shirt with his left hand and the back of Harvey's pants with his right hand. Manuel says a line in close-up, then a close-up of Harvey shows Manuel holding the shirt with his right hand.
When Disko hits him Harvey falls over but keeps his hat on. In the next shot Havery has no hat on.
Harvey hits Manuel twice on the left shin with an oar. Manuel then boasts to the crew that Harvey would do anything for him, "Even break my leg, maybe, too.", as he holds up and rubs his right leg.
Harvey and Mr. Cheyne each throw a wreath into the water. Mr. Cheyne's wreath lands next to Harvey's. However, when shown again, Mr. Cheyne's wreath sits partially atop of Harvey's wreath as they float away on the outgoing tide.
When tucking in Harvey, Mr. Cheyne puts the sheet over him covering everything but Harvey's face. In the next shot the sheet doesn't even cover Harvey's chest.

Incorrectly regarded as goofs

Manuel has many siblings, yet Daniel says Manuel did not have any relatives.

It's possible that Daniel is not aware of Manuel's siblings, or Manuel might even have told Daniel he had no brothers or sisters.
It is unexplained why Harvey Cheyne has an English accent.

Filmmakers aren't required to spoon-feed every possible detail to viewers; some aspects are left to the viewer's imagination.

Manuel most likely said this sarcastically. He actually made several other under-the-breath sarcastic remarks in the film.

Plot holes

It does not make sense that Harvey's teachers could expect him to be independent if he is only ten. In the novel he was fifteen.

Character error

When planning the Atlantic crossing, Mr. Cheyne is told that the trip would happen on the Queen Anne. A lifeboat on the ship is shown with a name that is partially obscured, but appears to say QUEEN MARY. "QUEEN" is shown in its entirety, and the letters "AR" are shown in the second word.
Experienced seaman Disko does not have the We're Here or her dories using lamps to alert other vessels of their presence in the dense fog.
Harvey talks to Disko about the next fishing trip and Disko says that it will be the "winter season". Earlier, they had mentioned coming home around August 1st and having 6 weeks on land before going fishing again, so it can be concluded that they go fishing again at around the end of September at the latest. Knowing that they fish for no more than three months, it would make the next fishing trip the "fall season" and not the winter season.
