- A break-in and murder at a New York City museum sparks an investigation by Interpol Agent Nathan Nelson. When he finds an ancient artifact at the crime scene, Nelson takes it home to conduct more research. A freakish combination of a lightning storm, a pet chameleon and the rune stone gives his daughter, Maggie, mystical powers to shape-shift her appearance at will which includes the ability to mimic other people and animals. Now Maggie must utilize her new-found super powers to solve the mysterious kidnapping of her father and to learn the secrets of an ancient, long-forgotten race of people.

- In Gaul in 52 B.C., two Roman soldiers, Legionary Titus Pullo and Centurion Lucius Vorenus, are tasked with recovering Julius Caesar's personal Eagle, stolen from his camp in the dead of night. With his campaign in Gaul coming to a successful conclusion, Caesar's popularity is continuing to grow. He's saddened however when he receives news from his good friend Pompey Magnus that his daughter, Pompey's wife, has died in childbirth. In the Senate, Pompey must defend the prolonged absence of his friend and co-Consul Caesar against charges of corruption and of waging an illegal war. It's all a ruse however as he is plotting to eliminate him. Meanwhile, Atia of the Julii sends her son Octavian to Gaul deliver a gift of a beautiful stallion to his great uncle Julius Caesar. He is taken prisoner along the way. Fortunately, Vorenus and Pullo rescue him and as a result, both receive Caesar's favor.
- After the crash Kellerman tries to suffocate Lincoln, but he is saved in the last moment by a stranger. Sucre leaves solitary confinement and Michael tells his partners that he has completed the map, but he needs the key to the infirmary. Abruzzi is back to Fox River, apparently converted into a religious man. Warden Pope sends Captain Bellick to find Lincoln before notifying the authorities. Nick tries to convince Veronica that they are losing time checking the calls of Quinn's cell phone. Michael kisses Sara and asks her to wait for him. Tweener is in trouble with Avocado and he castrates the abuser. Lincoln sees that the stranger is actually his father, and he explains that he worked for the powerful Company and Lincoln is a victim of a big plot against him. He had leaked information of EcoField and they used Lincoln to force him to show up. Michaels asks for help from Nika. Veronica finds many calls from Montana on Quinn's phone. The Vice-President tells her brother that he is alive just because of her, and he replies that he does not understand how they have not killed her yet. Abruzzi meets T-Bag and asks him to forget everything, and they make a truce. Nika seeks out Sara and tells her about her life and how Michael helped her, but she actually steals Sara's key. A guy sees the Mustang in a junkyard where Aldo and Lincoln are hidden, but Kellerman bugs the conversation and goes to the spot. However, the police arrive and Captain Bellick arrests Lincoln, saving him from Kellerman. Sara seeks her key and recalls her meeting with Nika Volek; she calls maintenance service to replace the lock. Nick works for Abruzzi. Michael invites David and he betrays the plan to Captain Bellick. Lincoln is back to Fox River under 24 hours surveillance.

The teams in this season are: Reichen and Chip: a gay married couple, Kelly and Jon: engaged, David and Jeff: friends, Jon and Al: circus clowns, Millie and Chuck: dating couple who are virgins, Tian and Jaree: friends, Monica and Sheree: pro-football wives, Steve and Dave: air traffic controllers, Steve and Josh: father and son. Russell and Cindy: friends, Amanda and Chris: dating from South Dakota, Debra and Steve: married. The teams scurry for their cars and race through the streets of Los Angeles to arrive at the airport and fly to Milan, Italy. After landing in Italy, the teams head for the Galleria Vittorio Emanuele II to find their next clue. The clue directs the couples to find bus tickets hidden in local shops. Once a team takes a ticket (it has a time on it), they may not exchange it. The buses travel to Cortina d'Ampezzo in the middle of the night-starting at 2:00am. In Cortina, the teams take a chairlift to the top of Cinque Torri, and must choose a detour: either search or rescue. In search, teams use a locater beacon to find a signal beneath the snow and use a snowmobile to travel to the next clue. In rescue, teams walk to two of rock towers and cross a rescue bridge made of only four cables and then zip line across a ravine. On the way to the chairlift, Steve (one of the air traffic controllers) injures his knee. Monica and Sheree grab the fast forward by using snowshoes to trek to the top of a field, and make their way to the pit stop at Hotel Lajadira. The teams arrive at the pit stop in the following order: 1. Millie and Chuck (tie), 1. Steve and Josh (tie), 1. Amanda and Chris (tie), 4. Monica and Sheree, 5. Dave and Steve, 6. Kelly and Jon, 7. Jon and Al, 8. Russell and Cindy, 9. Chip and Reichen, 10. David and Jeff, 11. Tian and Jaree, Having run into problems at the "rescue" detour, Debra and Steve are the last to reach the pit stop and are eliminated.

In Uruguay, teams must carry a side of beef one-half mile, and then face the detour of "zips or chips" (zip lining from a hotel roof or playing roulette) before arriving at the pit stop.
- From Central Park in New York City eleven teams embark on the Amazing Race by speeding to the airport to catch flights to Johannesburg, South Africa. After arriving in Johannesburg, teams book charter flights to Zambia leaving the next morning and then travel to Victoria Falls. From there, they make their way to Batoka Gorge where teams choose between two detours: either hike to the bottom of the gorge or use a zip line to cross, and then bungee to the bottom of the gorge. After the task is complete, teams race to the pit stop at Songwe Village, and the last team to arrive is eliminated
- The eleven teams arrive via helicopter in the desert outside of Las Vegas, Nevada. Their destination is unknown until they rip open the clues waiting on their backpacks. Making their way to the airport in Las Vegas, Nevada, the teams fly to Rio de Janeiro, Brazil, and find a clue located at the "Big Man" (aka the statue of Christ the Redeemer). The clue instructs them to take a ferry to Paqueta Island and kiss "Fat Maria" (a tree). The next morning, the boats ferry teams back to Rio de Janeiro where they travel by gondola to the top of Sugarloaf Mountain. Teams face a detour--either return back down Sugarloaf, go to Ipanema beach and track down the "Girl from Ipanema" or rappel 590-feet down the granite face of Sugarloaf Mountain. After the detour is complete, teams travel by boat to the finish line--located on a yacht anchored in the harbor. The last team to arrive will be eliminated form the race.

As Phil yells, "go," the teams race for cars to drive themselves to the Miami airport and fly to Mexico City, Mexico. In Mexico City, the teams are directed to find the statue of the Angel of Independence to obtain their next clue. This sends them to the Hotel de Cortes where they will board one of three charter buses in the morning. Having arrived at their destination, teams must choose one of two detours--either skydive from 10,000 feet or ride a donkey cart for seven miles. After successfully finishing the detour, teams make their way to the pit stop.
- Improvising a new plan, Michael seeks out an acquaintance who may hold the key to his escape plan. In gen pop, the other members of the P.I. crew learn that the guards are auctioning Michael's cell to the highest bidder. Lincoln and Sucre devise a scheme to get Michael returned to gen pop. Veronica informs Lincoln that L.J will be tried for his mother's murder, and Lincoln desires to see his son.
- The girls pursue new opportunities after their Playboy pictorial appears, including a cameo in "Scary Movie 4."
- Michael and Linc arrive in Tooele, but the map they need to locate the double-K ranch is missing. They run into T-Bag and Tweener, who have also come to Tooele for Westmoreland's money. Meanwhile, C-Note makes his way by train toward Tooele. Sucre reaches Las Vegas and attempts to halt the wedding of Maricruz and Hector. Sara invites Kellerman to her apartment, believing he is harmless. At the FBI office in Chicago, Mahone reviews files recovered from Michael's hard drive, and begins to piece things together.
- Bridget hosts a birthday party for her dog; the Mansion holds its only family-oriented party of the year for Easter.
- Mahone arrives in Salt Lake City, trying to locate exactly where in Utah the escapees are. Michael and Linc hatch a plan with T-Bag and Tweener that will enable them to dig in the right place. C-Note and Sucre meet on the highway and head toward Tooele. Kellerman, in Washington, D.C., briefs Kim. Governor Tancredi phones Sara with a warning.
- Michael tries to retrieve an item from Blanding Botanical Garden in Utah, but Mahone's people got to it first. Mahone believes that someone on his team is leaking information to the press; meanwhile Michael does some research on Mahone at an Internet café, then makes a trip to Durango, Colorado, to see a woman there. Linc and L.J. are on the road in Arizona. C-Note is in Chicago, and Agent Lang tries to use his wife to capture him. Bellick and Geary phone C.O. Patterson, at Fox River, to get information on where they should look for T-Bag. Sara is at a motel in Elgin, Illinois, trying to crack Michael's code. T-Bag arrives in Tribune, Kansas, for (as he puts it) "romance". Kellerman is on the trail of Sara.

Bellick receives treatment for the blow to his forehead, and interacts with a local police detective.
- Picking up from where we left off, Sucre, Michael, Linc, and Aldo are together, with Mahone on their trail. Sara is face-down in the bathtub as Kellerman prepares to dispose of her body. C-Note is in Harvey, North Dakota with Kacee and Dede, who needs her medication. In Tribune, Kansas, Detective Slattery questions Bellick.
