- Peter stumbles across Newton and his people while running away from Walter and the FBI. He teams up with the local sheriff to try and find Newton.
- Peter stops in a diner and befriends the waitress Krista Manning that promises to record a CD special for him. Peter waits for her in the lobby but Krista does not appear. On the next morning, while driving aimless, Peter sees a crowd, the police and a corpse. He stops his car, contacts Sheriff Ann Mathis and Deputy Bill Ferguson and learns that the victim is Krista. Further, he glances at Newton in the crowd and teams up with Mathis and Ferguson to help in the autopsy. He finds that part of the brain has been removed from Krista. Soon there are other victims with part of the brain removed and he concludes that the shapeshifter are chasing him. When Ferguson disappears, Peter helps Mathis to search for her partner. In a roadside diner, a waitress gives a trucker a CD playlist made just for him. The she returns to Peter (Joshua Jackson), who's sitting at a table in the corner. He asks about the CDs. She makes them based on people's auras. She asks where he's from. "Technically, I'm from no place you ever heard of," he answers, but then says Boston. He's just passing through on the way to "I don't know yet." She promises to bring the CD by his hotel after her shift.
After the diner has closed, she finishes her CD for "Peter from Boston" and locks up. She's standing at her car when all of a sudden, she's not.
She wakes up, drugged and strapped into a table with her head clamped and someone operating on her. They remove a piece of brain from her skull.
Peter has fallen asleep waiting for her in his hotel lobby. He wakes up and laughs for thinking she might have really come. Back in his hotel room, his phone rings. He wears weird feedback and whining noises.
Peter's in his car on the road when he drives back by the diner and sees a bunch of police cars and a crime scene.
Sheriff Mathis (Martha Plimpton)) greets him sternly and mentions Krista (Christine Chatelain) the waitress. He gives his hotel lobby nap as an alibi. Then he sees Newton (Sebastian Roché) the otherside baddie in the crowd. They put Peter in their SUV and confirm his alibi -- after he tells them he was staying under an alias -- when they get a radio call reporting a woman's body was found.
Her body is lying in a creek bed. They leave Peter in the car to look at it and he hears a radio report. The coroner says she had the base of her skull cut out. When the sheriff comes back, he tells her to ask the coroner if she's missing a piece of her temporal lobe.
She is.
Back at the sheriff's department, he tells them about his FBI consultant role and working a similar case before. He thinks Newton and his people took her to get to him because she knew where he was staying. The sheriff and her partner have a hard time following and he politely tells them the details are classified. He offers to show them what he means.
They go to check up on him and he heads them off by calling Broyles (Lance Reddick). He asks Broyles not to tell Walter (John Noble) he talked to him.
In the coroner's office, he tells Mathis that Newton's people might have wanted things in Krista's brain she didn't know she knew about Peter.
In the morgue, Peter sees Mathis' pen says "Find the crack" on it, a gift from her partner Ferguson (Patrick Gilmore), who told her in the darkness, that's how the light gets through.
Later, Peter tells them he'll be staying at a different hotel under a different name.
Peter flashes cash at a gun store and arms himself to the teeth. Back at the hotel, the phone rings and he hears the same static and garbled noises as before. He hangs up and when it rings again he's angry, but it's Mathis.
Ferguson is missing.
At the station, they realize Peter got the call 30 minutes after Ferguson went missing, which means cutting open Ferguson's head might have been how they found him again. Peter doesn't want to call the FBI because they'll scare off Newton and his people.
Mathis then shows him the phone calls don't show up on call lists. But he reminds her if they can get memories out of brains they can erase call logs. He convinces her to work with him.
Boston, Mass. Walter goes shopping in a grocery store and freaks out when he sees an ingredient on a food box. He then starts ranting about potassium bromate is bad for people.
Olivia (Anna Torv) and Astrid (Jasika Nicole) take him home and find the house is a mess. He's worried he'll get sent back to the hospital if Peter doesn't come back. But Olivia promises she won't let it happen.
Mathis and Peter check the bridge over the creek where Krista's body was found, the last place Ferguson said he was going.
Peter hears a noise like the one on the phone coming from the woods. He runs towards it and sees Newton and another man. They shoot a dart at him and miss but when he fires back, they disappear.
He takes off into the woods as he glimpses them, hearing weird noises. Mathis finds him. Peter says they ran right by her but she didn't see them. Peter sees blood on her jacket and points his weapon at her. He asks her who the pen he saw in the morgue was from. She answers correctly.
She says she hurt her wrist while running. He tells her he needed to make sure her blood was still red.
Later, as he patches her up at the car, he catches her up on the shape shifters. She confesses she reads books about UFOs and conspiracy theories but she's doubting him.
He figures out Ferguson is more than just her partner. She's not ready to believe he's dead. She gets a call.
There's a dead body. It's not Ferguson. The victim's a white female with part of her skull missing. But Peter's never seen her before.
Peter and Mathis talk to her sister, who says she hasn't been any of the places Peter has.
In Boston, Astrid helps Walter get the house in order. She finds a toy truck from the building which jumped from the other side. Walter gets a brainstorm to gather all the otherside items and build a device to read their signature, in the hopes of tracking Peter.
Back in Washington, Peter struggles to figure out what value the second victim had to Newton. Driving along a road at night, they come upon the second victim's truck. Her window is down and glove compartment open, which they realize means she was pulled over by a cop or someone impersonating a cop. The thought Ferguson might have been shape shifted makes Mathis want to call the FBI, but Peter asks her to wait.
Because the victims would have been terrified when they died, he thinks he has a way to find them.
Back in the morgue, he thinks he can measure the rate of adrenaline absorption in the victims to determine the time between when they were grabbed and killed. But he needs a control sample - he distracts Mathis then shoots his gun to freak her out. He's gonna need a tissue sample.
Boston Broyles asks Olivia how Walter is doing. Olivia is sure Peter will come back. She sees Broyles hesitate and asks if he's spoken to him.
Peter and Mathis bust out a compass and protractor and mark up a map with the info from the victims, marking the areas where they could have been killed. The circles overlap at an old dairy farm.
At the farm, they're greeted by the owner, a youngish man (Juan Riedinger). Mathis asks him something only he would know to test if he's a shapeshifter, but he answers correctly. He tells them about the 12 buildings on the old farm and Mathis leaves to call for back-up. Peter's waiting in the guy's trailer when he sees a CD labeled "Peter from Boson." He turns around to see the guy running at him with a hammer.
The guy comes at him and Peter fights him off. Peter gets the better of him and gets him on the floor and pummels him. Mathis comes in and stops him.
The man says he just wanted to be close to the girls and couldn't stop.
Peter and Mathis investigate one of the dairy buildings and find jars of organs inside. There's a pool of blood leading to a door. Mathis goes in nervously and finds Ferguson. He's alive and not cut open.
Later, Peter feels sheepish for having told her about brain stealers and shape shifters, but Mathis only cares that he tracked a killer and found Ferguson.
Mathis tells him she wishes there was something she could do for him and says he seems to be looking for meaning in things that have none.
"I don't know who I am anymore," he tells her. She tells him her family was murdered when she was in college and sometimes she still thinks she might catch whoever did it. But she's found her place now, and he will too.
She gives Peter her "Find the Crack" pen.
In the lab, Walter preps for his experiment but Astrid finds he put the wrong numbers in, on purpose it turns out. He's worried what will happen if he finds Peter and Peter won't forgive him.
Olivia comes in and tells them she found Peter. She's flying to Washington and invites Walter.
Back in Washington, Peter takes out a Discman (!!) and plays the mix Krista made for him. It starts with Band of Horse's "Is There a Ghost."
He's relaxing on his bed when Newton appears next to him, aiming a dart gun. Newton calls for "Mr. Secretary." He walks out and we see that it's Waltnerate (John Noble), the other Walter from the otherside. Peter's real father.
