The Spice King (played by Nicholas Blane) does not appear in the novels.
According to the novels, Littlefinger never met Catelyn after their meeting in the first novel, in which he falsely told her that the dagger used by the assassin belonged to Tyrion Lannister.
In the novels Tywin Lannister and Arya Stark never meet. At Harrenhal Arya was first sent to work in the kitchens, and then was chosen as Roose Bolton's cup-bearer, not Tywin's. She takes a glimpse at Tywin a few times, but never speaks to him.
The episode title refers to Jorah Mormont's description of the city of Qarth to Daenerys: "The desert around their walls is called the Garden of Bones".

According to the novel, Ned Stark's bones were brought to Riverrun, not to Renly's camp.
According to the novel, the Lannisters never sent Littlefinger or any other envoy to Renly. They sent Cleos Frey to Robb.

Arya's hit list is much longer in the novels. The full list is: Weese, Dunsen, Chiswyck, Polliver, Raff the Sweetling, the Tickler, Sandor "the Hound" Clegane, Gregor "the Mountain" Clegane, Amory Lorch, Ilyn Payne, Meryn Trant, Joffrey and Cersei.
There is no Talisa in the novels. She replaces Jeyne Westerling as Robb Stark's love interest and wife.
According to the novel, Davos brought Melisandre by boat to Storm's End for killing Ser Cortnay Penrose, after Renly has been killed by her witchcraft. In the show, the two assassinations were condensed to one.
