It's definitely understandable that you didn't get the ending, it is Sci-Fi after all...

The following is a summing up of the final moments of the campaign...

"With the peripheral aid of Gould, Strickland, and Barclay, Alcatraz assaults the floating section of Central Park, where he has a 20 minute window to end the conflict with the Ceph before they launch the nuclear missile, and succeeds in making his way to the alien spire at its center, which serves as a massive dispersal point for the alien spore bio-weapon. He enters the spire, and his Nanosuit is able to re-purpose the spire's bio-weapon to turn it against the Ceph. The Ceph in the entire city becomes completely eradicated by self-destruction. After several days, the city begins to recover with the help of Gould, Strickland, and the US Military. Alcatraz, while unconscious, communicates with Prophet, whose memories, experiences, and personality had been stored in the suit. Prophet tells Alcatraz that, while the mission in New York is a success, their work is not yet over since the Ceph, who had been present on Earth since prehistoric times, had built constructs globally that were not only limited to New York and the Lingshan Islands. The Nanosuit then assimilates Prophet's memories into Alcatraz. Upon waking up in Central Park, Alcatraz receives a broadcast from Karl Ernst Rasch, the other founder of Hargreave-Rasch Bio-technologies, asking for his name. Climbing out of the crater, Alcatraz, speaking for the first time since donning the Nanosuit, responds, repeating the same phrase as Prophet, in the beginning of the game: "They call me Prophet." -Crysis 2-Wikipedia

Now from the ending of the game, we are faced with four main possible conclusions

1) Prophet IS the suit. he told Alcatraz in the ending cut scene that the suit "changes the rules." From this we are to understand that Prophet has been guiding or is going to guide Alcatraz, meaning that Prophet acts as the Nanosuit's brain while Alcatraz is the body of the suit. So you can think of it as if there were two people inside the suit instead of one. This would be one explanation for the Nanosuit's final words in the game-"They call me, Prophet." Seeing as Prophet controls the mind of the suit (Alcatraz), he is able to say his name...

2) Prophet has taken over Alcatraz's mind and uses Alcatraz's body as if it were his own. Essentially this means Prophet has come back to life. The best explanation for this would be that Prophet has been inside the suit the whole time, it's just now he has decided to posses Alcatraz and come back to life inside Alcatraz's body. Again, this would explain the final words about his identity...

3) Alcatraz is in full control of himself and the suit. The way he saw Prophet was in a dream or an 'episode' while he was unconscious. Also, the reason why Alcatraz's says he is Prophet is so people still believe Prophet is alive, and they don't give up hope. So Alcatraz assumes the identity of Prophet for either the reason just stated or other unknown reasons. Possibly because Prophet was really feared by the enemies, so Alcatraz decides to keep the title so he can intimidate the Ceph and the Cell, instead of having to build up his own reputation so he can scare his enemies...

4) Both Prophet and Alcatraz have equal control of the suit and themselves. Alcatraz has full control over his mind and body, while Prophet is another man who is dead physically, but his mind is inside the suit. This would be the most beneficial since Prophet, obviously a smart man, would help Alcatraz in his future battles, basically guiding him. Again, maybe the reason he says "My name is Prophet" is because of the reason stated above, about how Alcatraz wants to intimidate his enemies...

This is all just speculation, but from the way Wikipedia and a lot of other Crysis players see it, number one is the most plausible out of the different conclusions (most of it anyway).

Also, this is just a few of the many thought about the conclusion to the campaign flying around. Most other ideas have a mix or elements of the above conclusions in them, so at least we know that some of the above is definitely agreed upon...

Yes, this is a sequel to the 2007 game Crysis. It is set three years after the first game and it sees the return of the hero from the first installment, Prophet. It also introduces a new character who is also the main hero of this story, Alcatraz.

Yes, Crysis 3 was released in February 2013. Players take on the role of Prophet as he returns to New York in 2047, 24 years after the events of Crysis 2.
