Anachronisms 

The hat that Master Sergeant Farell wears in the beginning of the film was discontinued by the U.S. military back in the early 1980's.

Character error 

When Cage and Rita steal the transponder from the General in London there is no reason for them to try and escape. They could have used the device in the General's office and then killed cage to eliminate the risk of being captured. This would have allowed Cage to keep his time altering ability and given them a great advantage in killing the Omega.
Towards the end of the movie Skinner, a British member of J Squad, says his "second grade teacher" was named Polly. The US grade levels are not used in UK schools so he should have said, "Year 3 teacher".
When Cage first meets the General in his office the codename for the following days action is stated as "Operation Downfall" - when you see the map that the general is using to illustrate this the top left corner shows "Operation Ruby Tuesday"
As Cage wakes up, the first voice heard in the background is that of a native Spaniard announcer, saying "the supplies close in 10 minutes": Los suministros cierran en 10 minutos. This is gramatically incorrect; the announcement should be: La entrega de suministros termina en 10 minutos.

Continuity 

The scar on Rita's forehead is virtually skin-tone is some shots (as if old and faded), and bright red (as if new) in others, although all of the action takes place within 24 hours.
In the first timeline iteration, when J Squad is first introduced and Farell finds the playing cards, Nance eats three halves of a card instead of two.

While Cage is waiting for Sergeant Farrell to tell him the number of push-ups he looks back, we see the two APCs coming straight towards him. After he starts doing the push-ups they show us the two APCs again, but now the second looks as if it just turned in from the corner.
In the first conversation with General Brigham, one of Cage's jacket buttons is undone. In the next shot, his jacket is neatly buttoned up.
When Cage exits the helicopter after landing in London, a soldier takes his bags but in a later shot the same soldier is still approaching the helicopter.
The minivan that Rita and Cage drive in Europe is a Renault Espace Mk IV. However, the radio shown is from a Toyota Prius and bears no resemblance to the dashboard of the Espace.
When Kimmel is suiting up and the jacket is closing around him, next to him hangs a teddy bear on strips of tape. There is a quick cut to another soldier then a front view of Kimmel walking forward saying "I've got to be free." The teddy bear is taped to his chest although he has not had time to put it there.

In the second time-line, after dropping from the ship Cage has broken glass in his helmet but in the next scene it is gone (like it was in the first time-line).
When flying towards the 'pyramid' the pilot says "30 seconds" [til arrival], but it appears they are really about 2 seconds away from the target. When shot down, they are much farther away than when the pilot originally said "30 seconds" and they have to make up that ground on foot.

When the soldiers are doing PT, Cage is jogging next to Kuntz, while Skinner and Kimmel are running in the row in front of them. However, after Cage escapes during the push-ups, Master Sergeant Farell accuses Skinner of not knowing where Cage went when "[Cage] was right next to you". It was Nance jogging next to Skinner.

Crew or equipment visible 

Incorrectly regarded as "Crew/Equipment Visible': At the Bavarian Alps dam, when 'Cage' (Tom Cruise) enters the building and rapidly turns to his left (where there is a large potted plant by the door) and aims his weapon, there is a sudden motion in the left background. This motion has been cited as a crew member ducking back out of site as Cruise turns toward them. In fact, upon close study, it is a branch of the potted plant.

Note that the reputed crew member appears as if they are carrying a mop or wearing a mop-like accoutrement. Note also that as Cruise turns suddenly left, the plant quivers slightly as if his weapon has brushed up against it. The motion by the plant perfectly coincides with the 'crew member' appearing to suddenly duck back out of sight of the camera when, in fact, it is a branch of the potted plant responding to Cruise's weapon brushing up against it.

This same branch/'Crew Member' can be seen for a fraction of a second behind Tom Cruise as the edit cuts to Cruise having turned back to his right.

Errors in geography 

The opening voiceover says, "They spread out from Hamburg across Europe." Hamburg is near Germany's north coast but the map shows the spread starting from somewhere in central Europe near Munich.
On the map seen at the start of the movie, the capital of Hungary, Budapest is misplaced.
The dam is identified by Dr Carter as "Curnera dam, in Germany". The "Lai da Curnera" lake indeed has a dam but it is not in Germany, it's in Switzerland.
In the map at the beginning of the movie, capital of Slovenia, Ljubljana, was misplaced in Croatia.
Though the Eiffel Tower is two kilometres Southwest of Place de la Concorde, in many establishing shots of Paris, we see the fallen tower almost directly across the river from the plaza.

Factual errors 

When the drop ship hits a pile of cars, its front rises and its speed decreases; Rita's inertia should either make her hit the front console, or throw her out through the windshield. However we see her being thrown to the back of the cabin.
As Rita and Cage are exiting the underground car park at speed, a barrier starts to raise at the top of the ramp. The side of these ramps facing oncoming traffic is essentially a 2-foot wall, there's no way a car could use it as a ramp, it would just plough onto it. Even if the car was coming from the other direction, the (actual) ramps used aren't wide enough to have both wheels hit it at the same time, especially a larger car like a jaguar.

The farm's barn door displays a sign with a phone number starting with a 2. French nine-digit phone numbers are always prefixed either by a 0 or by +33.

When Cage and Rita are training in the firing range, Cage is shooting in a 360 degree dynamic configuration (e.g. at opponents on all sides). Earlier we saw that the range is open at one end and clearly designed for a traditional static firing line. We are shown at one point that a bullet from Cage's weapon barely misses Rita. Shooting a fully automatic weapon in 360 degrees in such an unsafe fashion would not be permitted on a military base, as it would likely result in the death of Rita as well as the bystanders seen nearby.

Rita's "melee" weapon is a rotor blade composed of a mylar/carbon honeycomb blend designed to be light and not rugged and would have shattered immediately after being used to stick something dense such as a mimic. It would be useless as a weapon.

While it makes the movie's plot move forward, in reality, the US military would never subsume its responsibility for its officers to another military command. While it allowed Black enlisted men to be used by French military command during WWI, this was due to racial prejudice of the era and was never allowed to occur again. An American officer couldn't be transferred to a foreign command as they swore their service oath and signed their service contract with the American military branch under which they serve.

When Cage and Rita are driving in England they are on the wrong side of the road! They drive on the left side of the road, not the right.

Incorrectly regarded as goofs 

Vrataski explains that she lost the power to reset time after she was given a blood transfusion. However, it is impossible for her to know this for certain as the only way to have proved it would be for her to die without time subsequently being reset, which would have resulted in her being permanently dead. It is established in the movie that Cage "feels" he lost his power. The same would be true for Vrataski.
Cage is identified as a major in the US Army, but is wearing the uniform of a US Marine Corps officer. The United Defense Force is made up of multiple military forces from various countries. While Cage wears a a US Marine uniform, his insignia are UDF. It is possible that a Marine uniform was adopted for American UDF officers.

Plot holes 

Though initially it seems that it is Cage and Vrataski's first visit to the farm house, Cage later reveals that the two have been there many times. If so, they could have taken steps not to run out of gas, for instance by searching out abandoned vehicles from which to siphon gas long before the minivan runs out. Indeed, they would have had no reason to return to this particular farm house.
Cage kills the Omega and ends the war but he still wakes up and that too a day earlier. If he appears a day earlier the Omega would be alive too.
In the reset where Cage decides to not approach Rita and undertake the mission on his own, Rita would ostensibly die on the beach in the manner portrayed in their first encounter. Thus Cage can't avoid involving Rita in defeating the Omega.

The major could have simply refused to fight and demanded a court martial. It is the right of every service member to receive a court martial, especially in a rear unit. As the unit had not left for combat and was not in the field, the more stringent measures available to military units (including firing squads) to deal with insubordination or perceived cowardice would not be applicable.

The major would then have been removed to the stockade (or brig if they were located at a naval facility) and held until the time of his court martial.

Revealing mistakes 

When Cage and Rita are talking in the car, both have hydration pack tubing coming down their shoulders. No mouthpiece is connected to the tubing.
The armor worn by the military members is nearly useless. While it enhances their strength and it allows for rapid fire weapons to be used with no recoil, it provides the wearer with almost no protection from kinetic impact, bullets or flames.

Spoilers

The goof item below may give away important plot points.

Continuity 

On the time loop that follows Rita's death in the farmhouse, Cage approaches Rita in the training arena. He changes his mind and says, "Sorry to disturb you, Sergeant." Behind Cage, as he says this, the doorways into the arena are crowded with soldiers. However, as Cage walks away, all the doorways are empty.
