Harvard Law School graduate Jamie Reagan's family, patriarch grandfather Henry's cop dynasty, proudly attends his graduation from the New York police academy, presided over by his father, chief commissioner Frank Reagan. Jamie's brother, Iraq veteran Danny Reagan, cleverly makes the best of his sole clue, a prototype doll, to find and liberate kidnapped Latino girl Teresa Campos. Alas, Danny blatantly breaks procedure, violating prime suspect Donald Banse's rights. A conviction thus seems impossible to obtain for sister Erin, in the D.A.'s office, unless new, non-poisoned evidence can be obtained. Jamie is approached by FBI agents to succeed his late brother as secret informer on the Blue Templars, a legendary NYPD vigilante order.

An intercepted Arabic e-mail, presumably to Al-Qaeda, from US-born Khalid Hassan, Muslim convert name of Steve Haas, son of a Jemeni immigrant, and ingredients found in his home suggest he planted a large bomb with nails somewhere in Manhattan. Even Jamie and his mentor, who shows him silly advertising suits make ideal crime covers, are kept in the dark as Frank convinces the mayor not to risk a panic by going public without specific information. Danny once helped Steve as terrified abuse victim but can't trough to him and suspects discrimination drove him to extremism. The key is provided by his family, as the ex of his brother, economics academic Adam Hassan, is detected by a 'random' roadblock, driving with their 9 year-old son Jacob.

Three pupils of father Leo's prestigious Catholic high school St. Angelo's die from drug use at a party, hosted at home by classmate Caitlin Breyer. Jamie is able to save fourth user Alyson Duvitz's life by mouth to mouth. It seems an OD, then a bad designer drug. When known dealer Wayne Foster is arrested, after denunciation by school pusher Billy Romero, identified with some help from the archbishop after a talk with alumnus Frank, the lab shows the rest of his batch is clean. Danny must find a more personal motive, especially after his victim survives another attempt on her life, now by car.

After Jamie secretly meets FBI agent Anderson in Chinatown, after hours, to decline succeeding late brother Joe as spy in the search for the Blue Templars, he sees triad goons attack a woman, as turns out an illegal prostitute, and intervenes. In the ensuing chase, one of them gets hit by a car and dies. I.A. is instructed to conduct a rigorous investigation as the press might suggest the commissioner's son is getting special treatment, although he merely omitted calling in colleagues on duty, for which there was too little time. Meanwhile Danny, who remembers having needed spankings unlike his golden kid brother, finds a way round the reluctance of potential witnesses and links the case, in which the surviving triad abuser is murdered to shut him up, to prostitution and baby trade for adoption. Jamie's girl friend Syd dumps him for a promotion to London.

And when a video that shows a police officer beating up someone comes out, Frank looks into it. First he talks to the officer who says that video was edited to make it appear he was rough on the man. He then learns that the source of the video is man who has it in for the NYPD and tries to get him to give the actual video.

Frank finds himself working with the Mayor and Reverend Potter from a previous episode, in a program to buy guns which may have been used in a crime but will not be used against them. But when a gun which was believed to have been used in a robbery wherein someone got shot, is turned in the officer who got it takes a photo of the one who turned it in and gives it to Danny. But Danny tries not to use it. But when he hits a road block; when the man who was shot was trying to describe the shooter to a sketch artist, Danny tries to lean him towards the man in the photo and comes up with a sketch of the man in the photo. He arrests him but he claims he didn't do anything. Eventually Frank learns of what happened and tells Danny to let the man go and start from scratch. Something happened to Nicky at school and turns to Jaime for advise.

Season 2, Episode 19: Some Kind of Hero

Jamie rescues a child in burning building. The press are asking for the identity of the one who saved the child but because Jamie is still doing his undercover work, Frank tries to find a way for Jamie's identity to not be revealed. A boy whom Danny's son knows asks Danny to look into his father's death which was ruled a suicide. And Danny discovers a lot of inconsistencies.

Season 2, Episode 20: Working Girls

Erin is prosecuting a murderous criminal. When her key witness breaks down when he was suppose to testify, Erin calms him down and schedules him to testify the following day, but he is killed, which means her whole case is dead. She speaks to someone who was there who claims to know nothing but Erin gets her to admit what she knows so she puts her in protective custody and Danny and Jackie are among the cops assigned to protect her. When they need something fixed they send for a repairman and when he arrives Danny senses something wrong about him and deduces he's a hit man sent to take out the witness. Which means someone in the team assigned to her protection told the criminal. So he takes the witness and puts her somewhere so only he and Jackie know where she is. While Danny and the Sarge try to find out who the leak is, Erin is being courted by the mayor to be his new deputy mayor which means among her duties will be looking over Frank's shoulder.

Season 2, Episode 21: Collateral Damage

Danny is investigating the death of a wall street guy and discovers an underground fight club. He learns that the man was drugged which slowed him down and led to his eventual death. And Jamie has to choose whether to reveal to Noble Sanfino that he is a cop when he learns that there's a hit out on him.

A known criminal lawyer Frank knows gives him some information but Frank is not sure if he should believe the lawyer. And Henry is mugged and Jamie is determined to find the one who mugged him.

Danny thinking it's outrageous and lets him look but the cop finds some drugs and arrests Danny. When the family learns of this, Linda wants Frank to intervene and he doesn't think he should and he says that's for everyone. Henry asks Erin's ex to defend Danny and he does by making him question his trust of his partner. And when he sees her with the IAB Captain investigating him, he wonders if he can trust her.

The former mayor gingerly approaches Frank after Jamie arrested his spoiled-rotten brat daughter, by the book, for drug possession and gross disrespect, which continues even in court. While Henry attends the funeral of his Hassidic friend, the New York grand rabbi, his junior son and designated successor is fatally stabbed just outdoors. Thus the firstborn, traditional successor becomes grand rabbi and prime suspect, or his bodyguard. Investigating, Danny and ex-Hassidic fellow detective Wolf Landsman find further possible motives in the rabbinical family's secret love life and consider further strong-armed acolytes opportunities.
