According to director Ridley Scott, both films are set in the same universe. He said it is not a direct prequel. There would be at least two more movies needed for that.

Alien (1979)
During the opening credits, the title fades in one piece at a time. Also a title card after the credits explains the ship Prometheus, much like the title card that details the Nostromo.
Aliens (1986)
When the scientists are preparing to leave the pyramid, someone shouts "We are leaving!" which is similiar to what Corporal Hicks said in Aliens; "Marines! We are leaving! " And later, when the personnel carrier runs over one of the affected crewmen, this is similiar to a scene where the APC runs over an Alien during the fight at the atmosphere processor.
Alien: Resurrection (1997)
David played with a basketball while the crew was still in hypersleep, making difficult shots like Ripley 8 did in Alien Resurrection.
