Plot holes 

In this episode it is inferred that Sheppard was transported in time much like SG-1 was in their first year. However, it is not explained why Sheppard came out of the wormhole at his destination while the members of SGU in 'Time' and SG1 in '1969' emerged from the gate by which they entered.

The reason for this is that the gate system is programmed to send people to the nearest gate when a problem occurs. So the traveler goes through the gate nearest the solar flare. SG-1 was leaving Earth when a flare erupted from our own sun. So the gate system sent them to the nearest gate, the same one they entered. In the case of Sheppard's trip, the flare occurred at his destination, so that is the gate he was sent to.

Revealing mistakes 

When Sheppard returns from the future through the gate, and says that they have to hurry, Carter says "Joe, what are you talking about?" She accidentally called John Sheppard by his real name, "Joe (Flannigan)".
