In the final episode of season two, Weaver and he travel to the future, where they encounter resistance fighters whom have no knowledge of John Connor. This fits as John travelled forward, altering the already convoluted Terminator timeline, meaning he was no longer present to grow up in the aftermath of Judgement Day and able to lead humanity as a grown man. A third season would have had to explore the differences an initially Connorless future would hold.
