Factual errors 

On the island of dinosaurs, we see a Pterosaur (possibly a Dimorphodon, judging by its appearance) abducting Spike and taking him to its nest. Firstly, the size and strength of the reptile in question here is immensely over-estimated. Secondly, the eggs found in its nest are each about the same size as the animal itself, which of course would be utterly impossible. Thirdly, the fairly wide-spread notion that Pterosaurs, if they were alive, would fly away with humans to eat them is also flawed, as they mostly ate insects, fish or other small animals, sometimes carcasses.

Spike borrowed four books from the library, claiming that it was safer to learn about dinosaurs that way. However, the title of the top book is "Ere Cenozoique Periode Tertiaire" - while dinosaurs perished at the end of the Mesozoic, the era before the Cenozoic.

Plot holes 

After the real dinosaurs corner the Dinobots and push them back to the top of a cliff, they all plunge into a tar-pit below. Why didn't they fly away instead? At least Swoop, who transforms into a flying Pteranodon could have done so.
