Christopher Nolan co-wrote the story with David S. Goyer and is one of the producers of the film.

"Clark Kent/Kal-El is a young twenty-something journalist who feels alienated by powers beyond his imagination. Transported years ago to Earth from Krypton, a highly advanced, distant planet, Clark struggles with the ultimate question 'Why am I here?' Shaped by the values of his adoptive parents Martha and Jonathan Kent, Clark discovers having extraordinary abilities means making difficult decisions. When the world is in dire need of stability, an even greater threat emerges. Clark must become a Man of Steel, to protect the people he loves and shine as the world's beacon of hope - Superman."

No. It is a reboot. Christopher Nolan, David S. Goyer and Zack Snyder are restarting the franchise, having no close ties with earlier depictions of the Superman character.

Warner Bros has announced that all of its upcoming "tentpole films" (i.e Superhero films and other effects heavy films) will be released in 3D (source). Nevertheless, director Zack Snyder has expressed hesitance to shoot the film in 3D due to the technical restrictions in using the format, though he did not ruled out the possibility of using it for the movie at that time. (source). IMAX 2D cameras were spotted on set, initially suggesting that part of the film will be presented in such film format, akin to "The Dark Knight" and "Mission Impossible: Ghost Protocol". In July 9th, 2012, it was confirmed that it was indeed shot with IMAX footage, but it's going to be post-converted to 3D, akin to "Star Trek 2". Source. The footage of the final film that will be in this format is currently unknown.

The main antagonist is General Zod, depicting him a literal army leader with several Kryptonian soldiers by his side. Also, leaked photos depicting people in motion capture suits leads to speculations on different alien creatures showing up. U.S. Army has a pivotal role in the film, but the extent of intervention and even if is going to be an opposite force against Superman, remains to be revealed. Professor Emil Hamilton (an ally to Superman who later became the supervillain Ruin in the comic book) appears in the movie, but the extent of this character is also currently unknown.

No, his presence may be sensed in the movie or towards the end, but he will most likely be in a sequel as the main villain, much like how in Nolan's Batmans films Batman's greatest enemy The Joker did not appear until the sequel.

It is unknown at this time, however the latest comment from Zack Snyder does seem to strongly imply that Henry Cavill will play Superman in the Justice League. While talking to the New York Post in November of 2012, Man of Steel director Zack Snyder had this to say on the subject: "I don't know how Justice League is going to be handled. Honestly, I dont. But the Man of Steel exists, and Superman is in it. I don't know how you'd move forward without acknowledging that," he explained. When pressed a little further about it, and whether or not WB has asked him to include Man Of Steel into a larger universe, Snyder said, "I can't really say anything to that, because that's a big spoiler. I will say, yeah, they trust me to keep them on course." Zack Snyder's comment on the subject earlier this year, while more vague than the most recent one, also strongly hinted that if Man of Steel is a success, it could very well lead into a Justice League movie. "We know that Superman is the jewel in the DC crown and really what we're trying to do is get his house in order, and then, who knows what's possible." - Zack Snyder answers a question about whether or not we will see his Superman leading into a Justice League movie, at the San Diego Comic-Con, July 2012.
