- A team of scientists, including McKay, Zelenka and Ford, are exposed to a deadly virus. Sheppard goes after one of the scientists trying to escape.
- McKay, Zelenka and Ford and a team of scientists are inspecting a section of the city flooded during the storm, but everything appears to be just fine. When they plan to return, two team members are missing. Over the radio they seem to be frightened by something and are found dead. The team suspects a virus and a city-wide quarantine is set in place. Then one of the other team members collapses. A scientist named Peterson is frightened by the prospect and manages to escape, risking infection to the entire city. Sheppard is forced to defy Weir's orders and goes after him with Teyla. Meanwhile the infected team discovers a viral lab. It is soon found out the virus causes hallucinations and certain death by forming an aneurysm. - After McKay scientists team inspects a storm-flooded part of Atlantis, two missing members, who radio-reported frightening encounters, are found dead from aneurysm. Fearing a virus, quarantine is imposed, but scientist Peterson was roaming around with symptoms and contaminates McKay's party before collapsing, soon followed by men there, apparently after a two hours incubation since contact, which McKay also had, and he develops early symptoms, yet survives. Sheppard defies Weire's formalist quarantine orders, respecting safe distances, to chase danger, thus also escaping Ancient technology shutting down segments in danger of contamination. It intelligently allows hazard suits and genetically immune people, like McKay, who discovers it's a nano-virus, devised in an Ancient viral lab, not against the Wraith, so there's a scary smart enemy. His technological solution works: an EMP caused by a mild nuclear explosion above the city, shutting down the nano-technology, not Ancient of human computers.—KGF Vissers
- Dr. Weir orders everyone to self-quarantine themselves when two members of Dr. McKay's team exploring unknown parts of the city die. The incubation period is very short, a matter of no more than 6 hours or so and there is little time to find a solution. Soon the Ancients' city is shut down completely when self-defense mechanisms take over and access to the central database is lost. McKay soon determines that the infection is in fact nanotechnology that seems to attack humans and the only way to stop them would be to discharge an electro-magnetic pulse - and that will will require the explosion of an atomic device above the city. The incident also creates a rift between Dr. Weir and Maj. Sheppard over who is in command of the city and its inhabitants.—garykmcd
