Character error 

When SG-1 first steps through the Stargate, Colonel Jack O'Neill welcomes everyone to "P3X-989", but in the scene after the opening credits, he calls the planet "PX3-989". This name seems to be correct as later in the episode, Major General George S. Hammond calls the planet "PX3-989"

The goof items below may give away important plot points.

Continuity 

(at around 36 mins) When the organic SG-1 is awoken Colonel O'Neill addresses Harlan by name and asks where he has been even though Colonel O'Neill has never met Harlan.

In the opening scene SG-1 is knocked unconscious without interacting with anyone on the planet, so Colonel O'Neill would not have not known Harlan's name. There is no chance of any unshown interaction between Harlan and the organic SG-1 since that interaction would be remembered by the synthetic versions (if new copies had to be made) and would interfere with Harlan's plan to return the organic SG-1 with no knowledge of the synthetic SG-1.

Revealing mistakes 

After the machine has been shut off in the process of creating the synthetic of Teal'c, thereby rendering the half-completed robot useless, and the synthetic Jack is looking in at him, Christopher Judge is seen to be breathing.
