When the camera zooms out after the flying fish have gone, the raft is not anywhere to be seen. However, in the next scene, it is still connected to the boat.

When Pi is telling the story, the camera is reflected in his eyes.

Revealing mistakes
When the ship is rolling in the storm, the bedroom where Pi and his brother are sleeping is perfectly still. There is no way the ship's movement that we see in the cutaways matches the stability of the first interior scenes.
