When Steve, Ned and Bill are in the elevator leaving Oseary's office, Bill says "I'm also a human being" - a quote from Victor Lazlo in Casablanca.
The World of Apu (1959)
The last scene of the movie is a tribute to Satyajit Ray's 'Apur Sansar'.
The Ladies Man (1961)
The scenes with the Belafonte seen in cross-section mirror the "Dollhouse" scenes with the cross-sectioned house in 'The Ladies Man'.
Jules and Jim (1962)
When Zissou says to Klaus "Not this one, Klaus," in regards to Cate Blanchett's character, the line is a reference to when Jules says "Not this one, Jim" regarding Jeanne Moreau's character in that film.

Both scenes involving aerial shots of character's feet (in the Hot Air Balloon as well as the shot before the helicopter crashes) are homages to Fellini's '8½'
Stingray (1964) (TV Series)
In the scene where the whole team has descended using the minisub to meet the jaguar shark, the puppet-like animation of the submarine is a reference to the Stingray TV series.
2001: A Space Odyssey (1968)
Some similarities between the "Jupiter and Beyond" sequence and when Steve finally encounters the Jaguar Shark.
Yellow Submarine (1968)
In the climactic "Jaguar Shark" sequence, the whole crew rides in a yellow submarine. Also, the look of this sequence during the submarine ride seems to be very obviously referencing the famous Beatles film, with it's semi-two dimensional, cartoony look.
Boney (1972) (TV Series)
Score from "Boney" can be heard after the showing of Steve's film towards the end.
The Day of the Dolphin (1973)
George C. Scott's character has this compound on an island that inspired the research island that Steve Zissou has.
Jaws (1975)
General plots are the same (The hunt for an exceptionally large maneating shark); dialogue, "I'll fight it but I won't kill it."
Fitzcarraldo (1982)
A scene in which the ship's crew disagrees with the captain's desired course, so the Captain asks those who want to leave to step forward.

Walking scene at the end of the movie, Wes Anderson has said it was an homage to the '84 sci-fi comedy.
Bottle Rocket (1996)
