- The trailer uses footage from submarine films, Das Boot (1981), The Hunt for Red October (1990), and U-571 (2000).
- The original "cover-up" plot of the film had SpongeBob going to rescue Patrick from a fisherman in Florida. This was an obvious reference to Finding Nemo (2003) and was later revealed by Tom Kenny to be just a "joke" plot which he made up to keep the fans busy.
- There are pictures of Krazy Kat and Popeye hanging in the background of the ice cream parlor.
- Dedicated to Jules Engel (1909?-2003).
- Unlike in the television series there is no guy that screams, "My Leg!" at any point in the movie (though there is a cry of "My eyes!").
- The first two signal flags in the front of the Krusty Krab mean "Romeo" and "India" respectively while the last two mean "uniform" and "kilo". The middle flag has no meaning.
- SpongeBob has worked for the Krusty Krab for at least 31 years, according to his 374 consecutive Employee of the Month awards. He is mentioned as a kid,but it makes sense because sponges can live to be 500 years old.
- The finale, consisting of Spongebob defeating Plankton and setting everything right with his magic guitar, is a tongue-in-cheek reference to the 'Billy Preston' finale in Sgt. Pepper's Lonely Hearts Club Band (1978).

- SPOILER: Because this is a cartoon, it is more Trivia than Goofs to point out clothing continuity issues: When Spongebob is getting dressed and folds his pants together, he is wearing underwear. He then goes to the mirror and the back of his pants flip down to expose his buttocks - the underwear is missing. Later in the movie, Neptune scorches Mr. Krabs, who runs through the frame three times, first with his clothes on fire, then with his underwear on fire and lastly with no clothing. He then jumps into a tub of water to extinguish himself. In the tub, his clothing is back on.
- SPOILER: The song used by SpongeBob to destroy the buckets on the head of the fishes is "I Wanna Rock", only that the words are changed.
