Incorrectly regarded as goofs 

When Darry and Trish drive up to the diner, there are only a couple of vehicles in the parking lot. When they get inside the diner is completely full, 30-40 people. However, since it's a small town, they could have walked or car-pooled.

Audio/visual unsynchronised 

In an early scene where Darry is speeding to catch up to an RV in front of them, we hear the car shifting gears about three times. However, when shots looking into the car at Darry driving are shown, it is his right hand on the wheel, while we still hear gears shifting. Unless there was a shifter by the door and near his left hand or he switched rapidly, this wouldn't be possible.
Trish's car obviously has a manual transmission but at one point we hear the car shifting gear while her hands stay on the wheel.

Continuity 

In the beginning of the movie, the scenes repeatedly switch from daylight to evening and back to daylight again, but there is nothing to suggest that it has been a few days.
From the outside, the pipe that Darry and Trish are looking into is fixed at a very steep incline, but from the inside it appears level.
Trish's eyes change from blue to brown during the course of the film.
The positions of the cars when Trish's car and the police car swerve to a halt.
In the scene where Darry is in the pipe and Trish is keeping watch, notices headlights coming, and runs to the car, you can clearly see her trying to shift the shifter on the floor, but when the shot of her through the window comes up, you can see the real shift on the steering wheel. In the next shot it is gone.
In the very beginning of the movie, when Darry first says the name 'Poli-Sci-Track-Team-Guy', and right before Trish tells him that her relationship is none of his business, Darry's facial expression changes quickly. When Darry says 'Poli-Sci-Track-Team-Guy', he is smiling. Then, it cuts to the side of Darry's face, and he is not smiling.
When the Creeper rams his truck into the back of the siblings' car, a close up shows damage to the back end. Cutaways of the veering vehicle show no such damage.
After Darry comes back from the pipe and has scared Trish, just before it cuts to the next scene there is a shot of Trish next to the window, on the window you can see spots of rain falling onto it. In the next shot while the two characters are driving away however, it is not raining, and the windows are completely dry.
When Trish and Darry are in the car and they hit the Creeper, the windshield is shown to have been smashed, but in the shots taken from behind the car you can see the windshield's wiper marks.

When the Creeper first pulls up behind the kids in the car, his window is down/up between shots.

Several scenes show Trish "grinding" gears with a floor mounted shifter. Other scenes show a shift lever on the column (possibly in park) when they are driving down the street.

When the Jenners pull up to the diner, only the left side stop lights light up (red). When the Creeper attacks the police behind them later and they brake, both sides light up; the driver's-side stop lights light white and the passenger-side lights light red.

The police officer answers the radio as "Car 037" . In a later scene, when Trish moves towards the stopped squad car, you can clearly read "607" on its rear bumper.

Crew or equipment visible 

As Patricia and Darry drive by the house and see the Creeper dumping bodies, as he tears out onto the the road to chase them, you can clearly see a truck with its headlights on down the road behind the Creeper vehicle as it cuts across the grass to enter the road.

Factual errors 

After sliding down the pipe on his front side, Darry would not have landed on his back falling flatly as shown. He would have either landed on his chest, landed head first, or on his back rotating as he landed.
The credit "Officer with hole in chest" is misspelled as "Office with hole in chest".

Plot holes 

When Darry slips into the pipe, he should have landed on the two "packages" that the Creeper already threw down the pipe. Instead he lands on bare ground, with no sign of the packages nearby.
When Darry slides down the pipe, he is encircled by light which would have had to been shining directly down the pipe. Seconds before he went in, he was staring into total blackness.

Revealing mistakes 

Jonathan Breck's skin is visible around the Creeper's eyes (there is no eyeliner to match the monster's skin).
The Creeper's contact lenses can be seen in close-ups during the final confrontation.

When Darry falls down the pipe and lands in the circle of light, he is actually standing and stepping backwards, as evidenced by the bits of vegetation that are falling across his body, head to toes.

When the Creeper is eating the prisoner and the guard shines the light on the Creeper's back, his zipper is visible.

Revealing mistakes 

Justin Long played the Creeper in the very final scene, where we see that his characters eyes have been eaten. Though it is true that Breck played the creeper in every other scene, it is Long's feet that are visible in the final scene as the monster works at his bench.
