Barclay shows LaForge a coil of copper wire to ask if it would work to fix the plasma coil. It is the same prop used in Forbidden Planet where a crew-member asks Commander Adams if it would work in building the transmitter.

In the Pheonix, Riker talks about the Moon in the 24th century, he mentions Tyco City, Tyco is the crater where the first monolith is found in 2001. The system used to release the Enterprise's deflector dish is labeled "AE35", this is the name of the part replaced by Poole and Bowman in 2001, and that part controls the antenna dish.
In the space battle with the Borg, the Millenium Falcon is visible in one shot, doing its part to fight the Borg.

During the 1989 premiere of the TV series Quantum Leap episode "Genesis" (part 1), the Roy Orbison song "Ooby Dooby" is heard on a record player during a patio BBQ scene near the end of the episode. That same song is heard here playing on a juke box about 29 minutes into the movie and again at the end of the movie during a bar scene which is set partly outdoors. Interestingly, both plot lines involve time travel and an outdoor social activity during which "Ooby Dooby" is playing in the background.
