Full disclosure: I enjoyed Branded to Kill more. I loved 2001, but it's only taking #1 by default, because it's trying to do something much harder, and did it successfully. It's very pretentious, but also miraculously profound, and a true landmark in filmmaking. I tend to find Kubrick great, but ingratiating and more than a little bit tiring--the same applies to 2001, but here that fatigue is justified.
