- The main character is Ryza, an ordinary girl. Tired of boring village life, she escapes the village to gather with her good friends in a secret location to talk of their dreams and plan thrilling adventures. One day, the determined Ryza and company decide to head for the forbidden "island across the shore" as their first exploration trip. Together with the alchemist and other friends they meet there, they have a "summer adventure" that they will never forget.
- The game's story takes place about four years after the beginning of Atelier Ayesha: The Alchemist of Dusk in a far away place to the west of the Twilight Land where the local administration hires two new alchemists, Escha and Logy as members of their R&D division. While learning the ropes of their new occupation, Escha and Logy gather friends and companions as they unlock the secrets of the nearby ruins and help the citizens in a world that is still recovering from a catastrophic event known as "The Dusk".

In the upper levels of the Tower is a city called Platina where the Knights of Elemia reside; their job is to control virus outbreaks to preserve the tower. One such knight is Lyner Barsett; the main character of the story, he will need to go on a quest to find the Hymn Crystal which can save the Tower of Ar tonelico and the whole world.
- The protagonist of Atelier Sophie: ~The Alchemist of the Mysterious Book~ is the alchemist novice Sophie Neuenmuller who lives in a small town. One day she finds a speaking book which bears not only the soul of the alchemist Platcha, but also promises of a powerful alchemy item. Unfortunately the book suffers from amnesia which has to be countered by adding new alchemy recipes.
- Lydie and Suelle are twin sisters, who are also alchemists, living in Merveille, the capital of Kingdom of Adalet, and they aim to make their atelier the best atelier in the kingdom. One day, they find a Mysterious Painting with a strange and wonderful world inside of it, full of rare materials for their alchemy. This discovery is sure to become the very key to realizing their dream.

- Ar tonelico Qoga: Knell of Ar Ciel is set two years after the happenings of Ar tonelico II: Melody of Metafalica and takes place in the Sol Cluster. The player controls Aoto who witnesses the murder of an old man by Clustanian soldiers, the faction in power of the region. A girl named Saki survives the assault and turns out to be a Reyvateil, basically the game's version of magically gifted persons. Now Aoto takes care of her, flees from the hostile soldiers and tries to find out the reasons for their hostility.

The mighty Striker type Servans are invaluable assets to any battle party, transforming from their demonic forms to powerful weapons which Aluche can wield in battle. Controlling the Striker type opens up a plethora of abilities to aid in combat situations, improving Aluche's skills in either long range or close combat depending on which particular Servan she relies upon.

- The story of Atelier Rorona takes place in the poor, isolated kingdom of Arland. A travelling alchemist visits the kingdom and shows its residents how to use the abandoned technological relics of nearby ruins. This begins a new era of prosperity within the kingdom. As a reward, the king allows the alchemist to open an alchemy workshop within the kingdom. A great many years later, the workshop is all but forgotten. One day, the workshop receives an ultimatum from the king: prove its usefulness in three years time or face closure. The current owner abandons the workshop to Rororina Frixell, her young and inexperienced apprentice. Known to her friends as Rorona, the game follows the alchemist-in-training and her companions as she tries to complete twelve challenges in order to keep her workshop open.
- The protagonist of the game is Nelke von Lestamm, a noble in charge of developing the frontier town of Vestabalt. Nelke is not an alchemist herself, but will have the aid of alchemists from all previous Atelier titles.

Alchemy is severely under developed in comparison to the Kingdom of El Baldor, which is home to many talented alchemists. Because Salburg has never seen the likes of alchemy, Lilie must prove to King Schigsal that the Kingdom would benefit from alchemy. Working through a small workshop in town, Lilie will enlist the help of two bright alchemy students from El Bador, Hermina and Ingrid, to help her work. Lilie's main goal is to gather any aide that she can so that the academy can be built.
- Years after the events of the previous game, Atelier Rorona: The Alchemist of Arland, the poor kingdom of Arland has grown into a Republic. Due to the relatively weak Knights class, the citizenry helped explore and tame the land. Today, "Adventurer" is now a respected profession. A young girl named Totooria Helmold (known as Totori to her friends) leaves her small fishing village to explore Arland and find her missing mother, a once-famous Adventurer she has never known.
- Atelier Iris 3: Grand Phantasm is a traditional Japanese old-fashioned RPG with a classic turn-based battle system and 2D anime style characters. The main feature in Atelier Iris 3 is alchemy, just as in previous games in the series. This means players will able to collect all kind of ingredients throughout their quest and make items with the help of their alchemy skills.

- Atelier Shallie: Alchemists of the Dusk Sea is the sixteenth game in the Atelier series and the third game in the Dusk subseries that focuses less on the time management the series is known for. The game is set six years after the beginning of Atelier Escha and Logy: Alchemists of the Dusk Sky and ten years after the start of Atelier Ayesha: The Alchemist of Dusk. The Dusk subset series takes place after the tragic conclusion of the Age of Alchemy. The world runs dry, seas turns into deserts and monsters run rampant. Two very different alchemists, Shallistera (Shallie) and Shallotte Elminus (also Shallie), meet at an oasis town where the water sources dry up. Shallotte tries to make ends meet to support her mother and become an alchemist, while Shallistera focuses on saving the village. The player chooses one of the two alchemists and unlike the previous dual hero Atelier games they each have a different adventure and the initial choice has a distinct impact on the story, even though they eventually meet, need to work together and bond.
- Ion is an amnesiac girl who lives in a sealed world, where her only companion is a shopkeeper named Nelico. One day, a strange terminal appears in her room, and though she cannot receive any sound or visuals through it, it does give her a mental connection to the person on the other side. The player is that person, and their Playstation Vita is the tool they use to communicate with Ion. Though she lives on her own schedule and may not always be available to talk to, the more the game is played, the more Ion will try to synchronize her schedule with the player's. The player is able to talk to Ion, ask her to synthesize new items such as clothes, go on dates with her, and dive into her dream world to try recovering her lost memories.
- Meruru is the princess of Arls, a little kingdom situated in the far north of the Arland republic. After her father and Gio, the leader of Arland, discussed the merging of the two lands, she met Totori, the now-graduated alchemist. Dazzled by the power of alchemy, and with a desire to help her country prosper, she forced herself on Totori as her first student. Her father initially disapproves of this decision, but agrees following a suggestion from Rufus. He gives Meruru a directive to use her alchemy to improve the kingdom, with several intermediate goals which must be met within specific time periods in order to be allowed to continue her alchemy work. Later, Rorona joins the two, but she has been turned into a child by Astrid after drinking an experimental potion of youth.
